I am a computer scientist who collaborates with life scientists on genomics and gene regulatory networks. Especially, I am interested in the genomes of bacteria, viruses, and fungi and how relationships among genomes can be discovered algorithmically.
I'm looking for
My collaborators and I are seeking funding to continue to build our genomeRxiv web platform for identifying bacteria from genomic sequence quickly and at the level of bacterial strains. We are expanding genomeRxiv to fungi and viruses in the future and need funding.
About
I am a theoretical computer scientist who has worked on parallel architectures, graph algorithms, computational geometry, and symbolic computation. In particular, I like to develop algorithms and solve problems in graph theory. As of 2000, I began working in computational biology and bioinformatics with collaborators in the life sciences, especially in plant science and plant pathology. I have primarily worked with sequence data, such as genomes and RNA-Seq, and with biological networks, such as gene regulatory networks. More recently, I have done research in computational epidemiology, with an emphasis on RNA viruses, such as the COVID virus, and their mutations. I have studied viral genomic sequences and the graphs that result from considering the mutations of viruses in genome space.
