A computational gene discovery approach that integrates large-scale gene expression data with molecular markers to identify high-confidence candidate genes for improving soybean tolerance to extreme weather events such as heat waves, floods, droughts, and freezes. The cageminer algorithm reduces candidate gene lists by over 99%, enabling efficient prioritization for biotechnological applications and accelerated development of stress-tolerant soybean varieties.

Overview

Extreme weather events including heat waves, floods, droughts, and freezes cause significant agricultural losses worldwide. Enhancing soybean tolerance to these abiotic stresses is critical for food security and economic stability. This offering presents a computational gene discovery approach that systematically identifies high-confidence candidate genes for improving soybean resilience to extreme weather conditions. By integrating large-scale gene expression data with known molecular markers for abiotic stress tolerance, the approach dramatically narrows down the list of putative candidate genes suitable for biotechnological applications.

The core innovation is the cageminer algorithm, which leverages the principle that functionally related genes tend to be co-expressed. By using known trait-associated genes as baits, the algorithm prospectes novel candidates through a guilty-by-association approach. This methodology has demonstrated the ability to reduce candidate gene lists by over 99%, transforming what would be thousands of potential targets into a manageable set of high-confidence candidates ready for experimental validation.

Technical specifications

Key capabilities:

  • Cageminer algorithm: A proprietary computational method that uses expression profiles of phenotype-associated genes to mine reduced sets of high-confidence candidate genes for plant transformation
  • Gene co-expression analysis: Identifies genes with similar expression patterns to known stress-tolerance genes, leveraging the biological principle that functionally related genes are co-regulated
  • Molecular marker integration: Combines gene expression data with known molecular markers for abiotic stress tolerance to improve candidate prioritization
  • Prioritization of regulatory genes: Ranks candidates encoding transcription factors and hub genes, as these regulate multiple downstream genes and tend to be critical for plant survival
  • Validated across multiple species: Successfully applied to soybean for fungal disease resistance (over 99% reduction) and to pepper (Capsicum annuum) with 99.6% reduction yielding 5 high-confidence candidates
  • Comprehensive expression atlas: A systematically processed database of public soybean RNA-seq data covering responses to multiple abiotic stresses, with ongoing incorporation of new samples
Technology readiness level

The cageminer algorithm has been validated through multiple applications. In soybean, it achieved over 99% reduction in candidate gene lists for resistance to five fungal diseases, successfully identifying both well-known and novel candidate genes, including highly induced genes upon fungal infections. Similar validation in pepper produced a refined list of 5 high-confidence candidates from an initial pool of over 1,000 genes.

The research team is seeking partnership opportunities to advance the technology toward in vivo validation through plant transformation, which could support the development of new stress-tolerant soybean varieties. The current phase focuses on upgrading computational infrastructure and supporting trained personnel to expand the gene expression atlas and apply the methodology to abiotic stress tolerance in soybean.
